I was collecting raw data using the LS (static) today and rain clouds started to form. How water-proof is the LS. This might be a stupid question, but, will a plastic cover, such as a Topcon Total Station rain cover, have an affect on the antenna?

A plastic cover shouldn't affect the signal. The data sheet states that the enclosure is rated at IP67 which means it is dust tight and rated for water immersion up to 1 meter deep, not that I would advise immersing it in water.

The screens are susceptible to misbehaving when covered with water and might start randomly changing. I saw this during some wet snow storms; cold enough for snow until the snow came in contact with the warmer receiver and melted almost as soon as it landed. Other than that, I've have my unit out all night for tests in rain, and some of it pretty hard rain and wind driven.

Kelly makes a great point about rain. You mention static work, Don. You may want to lock the screen (see the lock button on the top row of hard buttons). This will keep the rain from inadvertently causing the screen to believe it's being pressed while you leave the unit unattended to collect data. Unfortunately inadvertent screen presses due to water is a consequence of the capacitive touch screen we have on the LS. Although, for the best screen I've seen in daylight, I'll make that compromise any day (even a rainy one).
